I tried experimenting it with other portable apps as well (Chromium Portable and SumatraPDF Portable), they also have the same behaviour. Opening the third file (and so on) will also use the second instance of Zotero, instead of the first one or (supposedly) the third one. However, if I open another file, for example MyOtherFile.bib, it will not open a third instance of Zotero and will use the second one instead. If I open a file, for example MyFile.bib (when Zotero Portable is already running), it will open a second instance of Zotero instead of using the currently running one.

launcher won't need to move (and restore) Zotero folder on %AppData% folder anymore.launcher will now replace Zotero datadir path inside prefs.js file with Data\Zotero\Profile path (default is %UserProfile%\Zotero).
